Stages of construction of the molecular vector machine of proteins
According to the theory of
topological coding of proteins
the basic structural unit is a pentafragment of protein, and its mathematical analog - 4-arc chain
graph. We have already defined in Section 1, that
the detailed analysis of bond area NiH….Oi-4 – the only possible hydrogen bond in pentafragment, is supposed.

possible the first approximation to the problem of
triplet-amino acid assignment, and to allocate two
types of amino acids that provide recreation of structure encoded by triplets. These
amino acids are considered as physical operators. Operators of connectivity promote to the formation of bond
NiH….Oi-4=C in a cyclic pentafragment, operators of anticonnectivity
prevent the formation of this bond.
In the given section more detailed analysis of
possible variants of action of side chains in the area of bond NiH….Oi-4=C will be carried out by means
of introducing of planes of symmetry and analysis of action vectors of the side chains of amino
acids. This analysis has led us to the concept of molecular vector machine of proteins.
The first step in our analysis is the introduction of the planes of symmetry in the
